San Diego City had a few chances in the first half, including a header by Jamesley Exantus that was saved by Santiago Canyon's goalkeeper, but Nguyen finally ended the scoreless tie in the 40th minute when he tapped in a goal off a pass from Jeorge Morales.
There were five yellow cards given out in that first half, including two to Canyon's Braydon Cerminelli who was sent off in the 31st minute.
In the second half, the Knights outshot Santiago Canyon, 6-1, as they were looking for an insurance goal. Javier Pastelin had a good look in the 56th minute, but hit the crossbar.
Nguyen, just three minutes after coming on in the second half, put the Knights ahead by two after scoring his second of the day in the 71st minute. Jamesley Exantus dribbled in from the right side and found a streaking Nguyen near the left post who put the ball into the net.
Santiago Canyon tried to fight back and earned four corner kicks in the final 13 minutes, but they were unable to get a shot on target and the Knights held on to get their second straight 2-0 victory.
San Diego City will play its seventh home game of the season on Friday at 1 p.m. against Compton, their final non-conference opponent. The Knights will start PCAC play on Sept. 24 at MiraCosta.
